Attaching decks to Bass / Ski boat

I am in the process of restoring a bass / ski boat. The front and rear deck attach to the hull on a lip that is plywood sandwitched between fiberglass. The ply is a little loose but does not seem to be rotted to bad.

I was planing on brushing on some CPES rot fix. Would it just be better to work some regular epoxy resin in there?

How should I attach the new decks. The deck was attached with a combanation of stainless screws and nuts and bolts.

Do I try to use the same holes or fill them with glass and resin and make new ones? If I use the old holes, what can I use to reinforce them?

Should I use a sealant for the screws when I screw the deck in?

This description makes me think that this is a fiberglass boat? If not disregard what I am about to say.

From that description it would seem that someone previously cut out the floor and left the factory original, that lip with fiberglass on it in the boat. How does the height of the floor stringers or frames compare to the lip? My assumption would be that your floor should be at the same height as the lip, not on top of it.

If all I have said so far is true, the best way to repair this is to grind off the fiberglass on the lip, remove it and run the floor all the way to the hull.
