Bait Well and Boat Plug confusion

I have just bought a 18ft bass boat that has two bait wells in the center of it, one in the front of the boat and one in the back.
The first time I took it out I put the plug drain plug in that I have done on other boats but I did not put a plug in the other hole b/c I assumed it had to do with my bait well. Along with the other plug hole I also have a little pvc tube sticking out that I traced to my aerator pump for the wells.

So anyway the wells filled up immediately once the boat was in the water but when we got back and I took the drain plug out I had an enormous amount of water drain from it (which explained why i could barely get on a plain on the way back in).

So I contacted the guy I bought the boat from and he said I should plug two of the three holes. Does this sound right to anyone? If you look in the bait well you will see a hole that I would think brings water in and out from the ocean and then I also see a sprayer nozzle which would spray the water in from the aerator. Wouldn't I want the water to be able to fill the well when I am not running the aerator?

Ok, I'm lost here, please help?

The hose that connects the bait well pump to the well is probably leaking. Water is flowing through into the bilge.
It is normal for the water to flow into the bait and live well if they are below the water line.
