Answer... "it depends".
If you have a larger boat with a battery charging option, or one with a gas-powered main outboard that has charging output your best bet is to run two 6-volt deep cycle batteries wired in series to make 12 volts. Two 6 volts wired in series will perform like three 12 volts wired in parallel.
If you are looking for a portable option go for the largest battery you are willing to lug around, or that will suit your boat. I have a group 27 12 volt on my tin boat that seems to last forever. I have had two group 24 deep cycles that i switched between (one charging while one was fishing) and it seems like i get better use out of a single group 27.
