Using hairdryer and wearing gloves the heat from the hairdryer should allow you to manipulate the vinyl and smooth out the wrinkles

The upholstery work does look great.
If the above deck wood looks like it does, based on some of the 20yr old bayliner threads here, I suspect it's not nearly as sound as you thought/hoped.The floor it self and everything still seems pretty solid, I will check it more though once finished reupholstering everything, I personally don't have enough time to redo the deck, the transom and etc and I will be only keeping this boat for a little while until I get a new one most likely.!

Perhaps I am wrong, but the track record for sound wood below decks & in transoms on 25yr old bayliners isn't great.
Too bad, it'd be a shame to do all that good upholstery work on a boat that isn't sound.
Look thru some resto threads, lots of good info in here. A great deal of it detailing how poor 'seemed sound' transoms & decks can really be.
You may have dodged a bullet & gotten an extremely rare 25yr old boat that doesn't require major work. If so, GREAT!
This happened when the new owner attempted his 1st launch, and had gotten multiple clean reports from people who 'knew' how to inspect a boat:

The actual damage may be the result of something other then the transom being rotten, but it's clearly compromised & was only a matter of time before something happened. Possibly under way.
There are also several 'barely made it back to the ramp' threads about boats that looked, 'tested' and seemed sound.
