More than likely it's a mixture of water and residue from rotting wood.
More than likely what metriccrescentwrench said but whatever it is, it's probably not good. Does the floor feel soft? Can you use an ice pick to poke around there and see if it goes right in? Is there any odor associated with this unwanted excrement? More clues will help with diagnosis but I'd be pulling up floor boards if it were mine.

I was thinking about repainting it hoping that will seal that very small crack and putting some carpet down.I had the boat out 2 times a week and i washed it both times and i think i waterlogged it?now its drying and im getting brown water coming out of the drain in the rear too.It does not leak water or anything when im out.

You're not going to waterlog a boat in two runs, unless you didn't drain residual water out of it. Where is this crack located? Could be foam too.

Sealing and painting it would be a bandaid over the bigger problem.

If it is rot no amount of washing, cleaning or painting will stop the spread of the rot. Rot is a fungus. You might be able to kill the fungus by injecting automotive antifreeze (which kills fungus) with a large hypo needle. Sounds crazy but it works.

I'm sure I'm not the only one in this discussion who's "been there and done that". Wood is used in boat construction because it's cost effective and if properly designed, built, and maintained it will last a long time. Through neglect and ignorance (water left standing in the boat, screw holes not sealed, etc. etc. etc.) many boat owners let water get into the wood. Once that happens it takes a very very long time for the wood to dry out, and that's IF it doesn't get wet again. If that wood stays wet it WILL rot, and that rot WILL spread. Normally if a boat has rot in the deck it's also got rot in stringers and the transom, and there's no quick-fix for that.
