charging problem

I have a '96 mercury 115 elpto and its not charging the cranking battery. I have done a little reading and I checked the voltage at the battery with the motor running and with it off. It had 13 volts both times. I'm not real sure of my meter though. I cleaned the terminals and reinstalled the wires and got the same readings. After doing some reading I see a lot of people talk about the tac not working. Mine is still working fine. Also I read something else about the old regulators having clear potting(?) and the newer ones having black and a CDI regulator was reccomended. Mine has the clear. Think the regulator is my problem? I have had this boat awhile and just recently had to replace the onboard charger and I went with a two bank instead of a three bank like I had. So it may have not been charging since I bought the boat. Any help? Thanks.

Well come to find out my cranking battery was shot. I put it on charge all last night and it wouldnt hold charge. I put one of my trolling batteries in place of the cranking battery and put a meter on it and it went from 12. something volts up to 13 something, so the motor is charging fine, its just the battery. I got another battery on the way.
