There are programs out there that mess with the windows registry. These can be very hard to fix because you can't delete the file (and have a working computer).
I like to do a fresh install every couple of years even if I don't have a virus (which I never do). I just try so many different programs and applications that it's easier for me to wipe the HD and start fresh than to try and figure out everything that is going on "behind the scenes" and slowing my computer down. Peer to peer file sharing like limewire or bit torrent is never a good idea in my opinion (but I still have tried it). any time you give a program permission to go around your firewall you are taking a leap of faith.
Sometimes it's not really a virus that slows down the computer. It's all the junk running in the background the the user intentionally installed.
