Ummmm -- if you gave us a hint at what year, model, voltage, thrust, model number, or something to go on that just might help us know what it is you are working on. Wire colors or even a picture might help. With none of the above information my only guess is that you have a combination 12/24 volt motor. Red to black = 24 volts. Orange to black = 12 volts. You need two batteries for a 24 volt motor. And if this is a combination 12/24 volt motor there would be a selector switch on the foot pedal or the head unit depending on what it is you have.

it came with the boat, it s an Edge 40lb thrust, that plugs into the boat then in the battery compartment there is an orange, red, and black wire,

A 40# motor is 12 volts only. You need one battery and two wires (one red - one black). On the boat side, the orange wire is not used. The motor has two wires (but might have a three prong plug if that's what the receptacle in the boat is. You obviously can't plug a two wire plug into a three terminal receptacle and vice-versa. So the red wire goes to the POS terminal on the battery. The black wire goes to the NEG terminal onthe battery. Orange is not used.
