OK, I can go with that. What exactly does that mean though. They seem to look good. Does that mean it has pushed down inside the housing?

First off, I just want to say how awesome this forum is. Everyone has been extremely helpful.
There was some confusion about the rear mounts while I was doing some research. I was getting a mixed idea of how the mounts are installed. Some have the washer, that has one side concave, on the top of the mount. Some had the concave washer on the bottom. I got the two mounts out and the previous owner had them on top with concave facing up. The mounts looked to be in great shape. I reinstalled with washer on bottom with concave facing down. Reinstalled motor to check the alignment bar and I got it to fit well. Very smooth. Is this correct? Part of the reason I ask is once the engine was aligned, the angle of the front of the motor seemed to be pretty low. Maybe you can see in the pic

Thank you. I like to collect cool classics. This is a rare Formula Jr. (Formula/Donzi collaboration) that I am trying to get back in the water that hasn't been in over 40 years. Google pic, but looks exactly the same

Guess I don't understand the question. Its adjusted until it goes in and out with no more then 2 fingers, it makes no difference what the angle of the motor is, it needs to be straight with the transom

When you start, have the stern close to level. Pick the front of the motor up by the thermostat housing lift ring. Lift motor just enough to raise it off the 2 front motor mount bolts. Then raise the nuts under the motor mount until they just contact the mount.

Lower the motor onto the mounts and from here on, turn each nut up or down the exact same amount until alignment bar goes in as it should

You don't mention the year of your assembly. Mercruiser changed their rear motor mount in 2003. So if you have an older transom assembly and post 2003 bell housing then you need a different setup. The double lock washer is replaced with a single washer and the bushing has an extended center sleeve. Refer to Service Bulletin 2003-11. This may or may not apply to your situation but it is something to look into.
