My guess is that the engine won't be hurt by it's position on the transom; however, you are experiencing too much resistance by having too much motor in the water. You are losing hole shot and top end.

Adjust it as high as you can until it starts to ventilate on turns then lower it until it stops ventilating.

A low engine is also tough on props and skegs in shallow water.

Can't tell. The antiventilation plate should be even with the bottom of the boat or a bit higher.
