I have a 90 HP evinrude that I replaced the plugs and it seems to run fine on teh earmuffs, but when I put it in the water and try to accelerate, it bogs down like the boat was full of water. Any help would be appreciated.

classic symptom of clogged carbs. remove, disassemble, soak overnight in carb cleaner, blow through orficies with compressed air (or aerosol carb cleaner), reassemble with new carb kits, reinstall, link & sink, adjust mixture screws, if equipped.

what year?

Sorry...Its a 1983. If it was the carbs, wouldn't I have the same issue accelerating on the earmuffs?

I don't believe the issue would be apparent until you put a load on the engine and you can't do that on the muffs

Just a friendly tip, never accelerate your engine beyond 1500rpm on the muffs.

true. you have thru-hub exhaust; when underwater, backpressure puts a load on the engine that isn't there in the driveway. These engines will sound great on the muffs even if a cylinder or two isn't hitting, then crap out under load.
