I never switch batteries with the motor running. But if the switch was going bad, I can see how it would damage the rectifier. I could try replacing it or opening it up to look at the cotacts.

the 25" version of your motor uses a watercooled rectifier/regulator charging system, part number 585195. It would be a vast improvement to your system if you installed it and removed the rectifier assembly.

Its a direct fit. You can actually use the crossflow 35 amp reg/rec if you wish.

I switched to the water cooled rectifier/regulator two seasons when I had an overcharging problem that burned up two tachs and cooked two sets of batteries. I have had no problems since and only run one battery at a time. (Evinrude 115 spl) It was an easy install as well. Good luck.
