Most rub rail is screwed onto a flat section of gel coat. If the rub rail is not covering up a seam that you need to keep dry, then just put sealer in the screw holes and don't goop up the rub rail. Water will just pass through the gaps where it does not fit tight.

How about some pics so we can see exactly what the situation is?

How does that work?
Should I screw in first and then apply some sealant, or fill the hole with sealant and then screw?
Any advice please.

Just get a tube of 3M 4200, or even silicone, drill the pilot hole, pull the rub rail back, dab a little on the hole, put the rub rail on, and run the screw home. Light coat the the threads won't hurt. Wipe off excess.

Just finished the boat today, I have taken some pics for you to see. My hands are sore, it took around 4 hours to do but the results are great.
