Flat spot

Hello, first time poster long time boater, I recently got a 1990 SeaRay 160 Bow rider, It had been sitting for several years under cover with bad gas etc.....
so far I have cleaned out the carb, the fuel pump, replaced the fuel line and pick up tube, all fluids as well as the coil pack and batt. The problem is it has a nasty flat spot just off of idle, I have to gun it to get past the flat spot, once it is over 2k it runs great.
I talked to the guys at the shop a they said i missed something when i cleaned out the carb (took it apart and cleaned it out) or the timing is off. I haven?t touched the timing but the guy who had it before me might have. Anyway it has the 3.0L with the digital ignition and a 2bbl carb (Rochester).
How do you set the base timing with these digital ignitions? or if you have any other thoughts about the carb please let me know

Did you just clean the carb or rebuild it. If you just cleaned it I would tear it down and rebuild it. Sounds like an accelerator pump gone bad. Old gas isnt good either. Run it on a auxillary tank until old gas is all pumped out.
