Re: Gap between transom wood and Hull ?
Bondo will work, I'd just stuff it full of resin & shredded mat as I was going over the area with the usual mat & resin mix.

There's a lot of stress at that point. The engine is trying to peel the transom off the hull right there. Its a good idea to have a few layers going over that inside corner to join the transom to the sides of the hull.

Aluminum boats usually have a piece of angle stock about 2 x 2 or so bolted or riveted to the hull & transom board right there. If you got a large engine going on it, it wouldn't hurt to put a pair of angle stock reinforcements on yours too to help tie the two sections together if you have any doubt that your repair isn't as strong as the factory built it along that seam.
Or at least about 6-8 inches long and mounted at the top of the joint. 'Knees' or triangle shaped plywood pieces that come up to the floor height glassed in at the bottom more or less inline with the engine brackets will reinforce the point where the engine is trying to push the transom board forward into the hull.
