I have a cowl that seems to always catch my wires (1987 90hp), and the older plug wires were arching and shorting to the latches and back of cowl.

So I turned all 4 coils around (primary and secondary pointing toward the crank), I will be getting brand new wires, but I used the old ones to see how I could route them away from the latch area, as the cover is lowered.

Now wires go thru the head mounting coil stand-offs, and touch the head...If I'm using good quality wires, would this present any issues?? I want to keep as much clearance in back as I can to avoid catching and arcing etc..

You appear to be missing some parts. Usually, all spark plug wires have a wire support midway along each plugwire. This is a metal support which bolts to one of the head cover bolts. It is designed to space the coil wire in a specific orientation-to keep it away from grounds and the cowling latches. Don't see any on your engine. 309322 is a popular wire support, but they do come in various sizes. If you had some of these installed on your engine, likely you'd have little arcing to ground.
