Honda BF 90 sputter

I have a 2004 Honda BF90 that runs fine most of the time. It has never killed on me and runs to WOT at 6000rpm. I am running a 15 pitch SS prop on a deep V walleye boat.
The problem I am having is that at idle speed while in gear, every once in a while, it will shudder acting as though it is loading up, or not getting enough gas, etc. Put the engine into nuetral, and there is no shudder, give it some more throttle and it will also stop. Only happens while in gear and only at the very lowest idle speed setting.

Anyone know what could be causing this? Like I said, it is not enough to kill it or anything, but it does cause it to shake some and become a little louder. This is somewhat of a pain when trolling and I would love to know what is causing it.

Anyone have any suggestions, etc?
