Installed fuel filter+valve. Is running carb dry going to hurt the fuel pump?

My boat sits a lot. I had lots of carb problems and had to rebuild it recently. The carb had lots of deposits from fuel sitting there (despite using stabil). Have a picture if one is interested.

I decided to upgrade to fuel filter and fuel valve between the tank and fuel pump. Now when boat gets home after a trip, I close the valve and burn the gas in carb bowel while flushing the system with tap water. The engine dies after a few minutes of fast idling and there are a few pumps of gas left. I empty it all by pumping and restarting the engine.

While this will help the carb, I'm wondering if I'm killing the fuel pump that is sucking against the closed valve.
Should I rather tap a screw in the carb bowel and empty it that way instead?
Yae or nay?

Edit: I forgot to mention: 3.0L Mercruiser with mechanical fuel pump.

Mechanical fuel pump may be able to handle that amount of vacuum build up with the inlet shut off, but I think it would be best to just remove the fuel line from the tank and let it all run dry that way. But even then I would not do this after every trip unless the next trip is 2 or 3 years down the road.

Good idea. Since I have that filter in place, removing fuel line after the filter is easy.
Not sure about the 2-3 years. In my climate (south) the boat is hard to start in 2-3 months!
