Ahoy, Johnsons.

The flush port is for flushing the engine without starting it.

If you run the engine while using the flush port you risk serious damage to your water pump, which would be running dry.

The most thorough flush, like when preparing for winter, is done with the muffs on and the engine running.

Good luck. :)

JB,

Using the flush port on the back of the newer Johnson and Evinrudes, you can choose to run or not run them, just don't exceed a fast idle. This is the factory recommendation because the port is a direct connection to the water line from the pump to the block.

Yamaha, on the other hand, uses a line with a garden-hose fitting, says not enough water will flow thru the small diameter hose to lubricate the water pump impeller blades and cool the motor.

Using a flush muff, or cups as you call them, is the best way to run and flush a motor.
