My understanding as to the preference toward wakeboarding setups is inboard, v-drive, I/O, then outboard. Is this just a misconception? I know ballasting and trim makes a huge difference, but if I'm looking at it wrong I'd sure like to know.

The shape of the hull has a far more significant impact on how a boat performs as a wakeboard boat than the location of the motor. It just happens that the manufacturers that are focused on the dedicated wakeboard niche market have focused on primarily v-drives. They use the weight in the rear to their advantage to make a "bigger" wake. The shape of the hull and then adding ballast is used to tune the wake and in many cases on the high end boats they are putting adjustable flaps at the rear of the hull to give the ability to tune on the fly.

For probably 90% of the recreational wakeboarders out there a typical family runabout with either an I/O, outboard or even jet will work well enough to satisfy their desires.

I can see this being the case. I was able to get up behind my existing boat, although it's not the ideal setup. Wakeboarding won't be the primary use for the boat as we like sking and tubing just as much, but as the kids get older I can see it moving to the forefront. So much to learn!
