So I went through alot of checks. Switching parts to the other side etc and the problem didnt move. Checked resistance in the timer base and found no needle movement between A and C on the starboard side. Replaced timer base and tested resistance (all 40 +- 10) before installing. Started engine and idled rough and would eventually die. Retested resistance and low and behold...no needle movement between A and C on the starboard side again! Questions:

Does "C" on the starboard side run #1 ?
What would cause this particular ciruit to faullt?

All looked good under the flywheel (what a pain). Very clean and no noticable wear or melting on the stator insulation or any of the wiring.

Right off the CDI site

POWER PACK OR TIMER BASE REPEATEDLY BLOWS ON SAME CYLINDER:
1. Check the timer base wires for shorts to engine ground as a shorted timer base wire can destroy a SCR inside the power
pack.
2. In contrast, a shorted SCR inside the power pack can destroy a timer base coil. Check the timer base resistance and DVA
output (see NO SPARK ON ANY CYLINDER above).

PP might be the culprit blowing the timer base.

Carefully check all of your wiring.

Be especially careful that all ground wire connections are clean and tight; that requires disconnecting and sanding or brushing.

Remember that any voltage riding your kill wire wire can instantly destroy your powerpack.

Remember that failed or failing ignition coils can destroy a powerpack; if they are cracked, discolored or melted, they should be replaced.

You might want to start at the battery, clean all connections shiny and make em tight, no wingnuts. Go over everything.

...its a new powerpack

May be a blown powerpack now, agree with the rest, you need to over everything again, something took out the timer by the looks of it. You had reading when it was new and now nothing.

What is an SCR ?
How do you test a PP for ohm and short?

Silicon controlled rectifier, I wouldn't know how to test one in a powerpack as they are inside the circuitry and there are many different types.

This link talks about testing scr's and whatnot, this is a reference saying that they can be tested, I am not saying this is for your motor.

If I were you I'd put a call into CDI and ask them about it, did you buy a CDI powerpack?

Maybe someone else knows the specifics, ezeke or dhadley???
