No spark on 2 of 4 cylinders

I have a 1988 Bass Tracker w/ classic 50. I just investigated and found when I try to start it the top and the 3rd from top cylinder have no spark. I ruled out plugs and wires. What would be my next step? Thanks in advance for any help. ---I just ran on hose in the yard and found that after 5 or so minutes the two cylinders in question kicked in. Which is what it does on the lake, after a few minutes it takes off on plane. Any ideas?

test switchbox trigger voltage.
trigger has 2 coils that control spark on two cylinders.
lose a coil and lose two cylinders.

Help me through this. Each plug wire goes from the plug to the "coil?". Then from the coil to ? what is Trigger and what is switch box?

the trigger is mounted under the flywheel inside the stator,it moves with the throttle arm and in conjunction with the inner flywheel hub magnents controls ign timing.
trigger contains two coils that feed a trigger voltage to the sitchbox the discharge a capacitor into the ign coil primary winding. the stator produces the capacitors charge voltage and feeds it to the capacitors in the switchbox
lose the stator feed and you lose spark on all 4,lose a trigger feed and you will lose spark on 1 to 2 cylinders depending on if its shorted or open.

I have no voltage meter with me today. I did switch the 2 coil wire with the 1 coil wire and now i have spark on 1 and 4. (first i had spark on 2 and 4). I may be in over my head, I dont know if i take the fly wheel off that things are going to come springing out at me and i wont know how to put back together. If that will not happen I am confident that if I take it apart piece by piece I can put it back together again.
