Long story, but a guys deck boat with a 1999 125 mercury on it was partially submerged near the stern and he thinks there's water in the fuel. He says he can put fuel in the cylinders and it will run but then bog out and die.

So, I was just curious what I should do aside from draining the tank and re-filling it. And was also, is there an online service manual for that engine anywhere?

4 or 2 stroke? We have done this on sleds many a times where it gets submerged (2 stroke). We usually just put in new gas and pull the plugs and drain out the water and drive her back home. After that though, may require a tear down. You definatly dont want water sitting somewhere in your motor, rusting out the parts.

Power, If the water was fresh, he must run that motor for 45 minutes to dry it out completely. Just let it idle, but first hook up a fresh gas supply. if it was salt water, the motor should be overhauled.

Now let the boat sit quietly and let the waterl settle out of the fuel. siphon several gallons from the bottom of the tank into a 5 gal can. Let that settle, and siphon a gal at a time into a clear container. You should be able to pour off the gas and toss the water. Change the water seperator.
