I've been working on my clutch pack and have noticed when I go to put the housing plate on its very tight and to get it to go flush I have to use the bolts to get it down. I'm assuming this is not a good thing? I was thinking of taking emery cloth or super fine sand paper and removing a little material from the bearing retainer in the clutch housing plate.

My next question what is the torque spec for the allen screw that goes through the clutch pack? I want to loosen that to see if I have any binding issues in the drive.

Yes you can over tighten. Make sure the gasket is in place for the pack cover. I don't know what that torque spec is.
