If you are talking about the two wires coming out of the shift/throttle lever (they are usually yellow with a red stripe) They are for the neutral safety switch and it doesn't matter if they are hooked up backwards or not.
One of the wires goes to the key switch, the other to the starter solonoid.
Inside the shift/throttle unit they just go thru a simple switch.
In other words, when you turn the key to start power goes into one of those wires and right back out the other (if the boat is in neutral) to the starter solonoid. No relay involved.
It's more likely you have the handle on incorrectly.
Try this:
Put the shift hadle in full forward (full throttle) hold the key in the start position and slowly move the handle to full reverse (full throttle) and see if it engages the starter at any point in the movement.
disconnect the coil wire so the boat doesn't actually start.
If you get nothing, disconnect the wires from the unit all together and just connect the one that come from the helm to the one that goes to the back of the boat (Bypassing the switch in the controller) then try to start it. If it fires up, you have misaligned the cams inside the controller. This is very easy to do when you open um a controller.
