Question on sealing Plywwod

To make a long story short I have a tri-hull boat. Up front the area is a walkthru to the seating area that is u shape. I took front seat out and raised it up with a piece of plywood and going to mount trolling motor here. Now when I add my carpet here what can I use to keep it from leaking around the edge of the carpet that hits the boat area. I hope this makes since. Also what should I put down on the wood to seal it off before I add the carpet?

To seal the Plywood deck I would use polyester resin and some 1.5 oz mat on both sides and the edges. To seal the deck to the sides of the boat I would use PL premium Adhesive caulk (Filler). Lowes' or HD carries it. Check my drawing below.
