I have a 1971 20 hp Johnson long shaft. I want to switch to a short shaft. I'm looking for parts motor. Is there a reference book that will list all of the motors that will have interchangeable parts? I believe it can be cheaper to buy a parts motor than to purchase the necessary parts alone.

There is such a book, but it doesn't list ALL parts, like the drive shaft probably will be shown. I'll bet the shift rod won't be listed though. Only other way is to browse the parts books. You can do that at http://shop.evinrude.com/

Most any short shaft 18 / 20 / 25 hp from 1960 to 1976 will get you the parts you need.
