shifting and throttle backwards?

I have a 50hp tracker on 18ft bass buggy with the commander 3000 control box. I took the cables off one weekend and replaced them the next.Bad mistake! What I have going on is the control box is working backwards.It shifts and the trottle works smooth and the motor runs fine good rpms etc. When the control arm is in the forward position the motor moves the boat backward and vice-versa. Question is do I leave the trottle cable where it is, reason being it works when moving the control arm in either direction? It is a pull throttle set up.And can I just change the shift cable to another position in the control box to make work right? I would appreciate any help on the subject.<br />DWB in Atoka.

Disconnect the cables at the engine. While watching the cables, move the lever on the control box from neutral to forward. Move the lever just to that first notch, not all the way. The first cable to move is the gear shift and it will likely be the lower cable. Continuing to move the lever forward should move the other cable. Thats the throttle. To make sure they are properly adjusted, place the lever in neutral. Make sure the gear shift on the engine is in neutral and then turn the barrel on the cable until the hole in the cable end perfectly matches the pin onthe gear shift lever. Install that cable and then repeat the process on the throttle with the linkage held agains the idle stop.
