Sand them and feather them out...... get a spray can of zinc chromate primer to touch up the bare aluminum...... the rest of the paint needs to be scuffed and sanded with 150-220 to prepare it for paint. Depending in the paint you can paint right over the old stuff.
Bob, North Beach stripped his entire hull down to the bare metal. I'm concerned that zinc chromate wouldn't be good over existing paint. I don't know though! I'm just raising the concern.
I used Rustoleum primer on my boat and it's help up well. I just used Rustoleum Clean Metal Primer on my trailer and it was very nice to work with. Says it's for clean or lightly rusted metal or previously painted surfaces http://www.rustoleum.com/CBGProduct.asp?pid=35

Gluvit inside. ..... only on the rivets and seams.... a little bit goes a LONG way.
I had screws holding my footrest and along the sideboards.
I had rivets on the stringers and a few of the edges.
I have a special request.....a picture of the transom as seen from inside ..... I want to see your knee braces. Hey ezmobee yours too ....... (side note I am beginning to question which model I have based on the stringers and I have triple knee braces on the transom)
Interesting but my bilge outlet is on the starboard side near the top of the hull.

When I did my transom I just cut a sliver off of that overlapping piece of metal. It's covered by the caps anyway.
I found a small 4 inch disposable one that really worked well for the bottom half..
For the bottom, I have spots I need to finish..I have to get her off the trailer to finish..I just got up under there as far as I could with her on the trailer.
What did you use to cut it, tin snips? sawzall?
