Timing Q w/ 07 Suzuki df250z 4-stroke

Greetings,
I have a timing issue with my 2007 Suzuki df250z 4-stroke and wanted to clarify with you all on a particular step in the sequence and ask a few questions. Just a little back story, I initially had warped heads due to a possible overheat issue and had milky oil. I had a local machine shop do the resurfacing and some TIG work on one head that had a small corroded area that was questionable. Got the heads back and started the install and timing procedures.
I have gone through this two times- the 1st, I had the colored links in the wrong place which was my error. The 2nd time pulling the powerhead was to correct and gone through it maliciously by the manual which I have ( :) ). Section 6-28 of the manual shows the grey & yellow links, the timing marks on each of the cam sprockets (images attached). All was setup according to the VVT model assembly. I believe I made an error again by not positioning the flywheel at TDC, but rather focusing on the alignment marks and procedures in the manual.
On 6-34 it states to match up the driven gear and crankshaft alignment marks (dots) to one another. The next step is not really mentioned, but is one of my questions to you. After aligning the driven gear, should I then move the flywheel to TDC before a final setting of the timing marks on the cam gears & colored link timing procedures?
Sorry if this is a stupid question but 3rd time pulling a 250 powerhead I'm gonna ask it. I want to be sure of the timing steps and sequence so I can get this correct. I appreciate your time and any professional tips/advice...
