Your 2nd effort at pics did not work. Not sure what the first pic is showing. Back up a little bit to give us a better perspective of what you are talking about.

Your pictures lead me to believe that your transom is well on it's way to being TOAST!. When you give the motor a good tug up and down can you see any noticable FLEX in the transom? All the holes in the transom are allowing water to intrude into the wood and it will continue to rot. If there is any flex in the transom I would recommend you stop using the boat or at the very least do NOT use it to tow skiers or tubes. In my opinion that transom is not safe an needs to be replaced. You can drill some exploratory holes on the inside down low about 3/4 of and inch deep and see if you get dry shavings. Fill the holes with 3m 5200. You can also use the 3M 5200 to fill in the Holes in the transom. the tow bolt is probably and indicator of Rot. If and its a big if, you feel the transom is solid enough to continue the rest of the season then you could drill thru the transom and use a Steel backup plate on the inside to bolt the eyebolt to. Mix up some Epoxy Peanut butter to fill in th rotted area and give er a go. I am still not sure what picture two is showing. if it is the top cap at the rear of the boat you will need to do some fiberglass patching on that.
