I agree with Jason on the center motor but where you put the other motors will affect your low speed handling. On every twin I've looked at, the RH prop is on the stbd engine and the LH prop is on the port. I thought about that for a long time and I'm pretty sure this is done to improve the low speed manouvering. If you put the RH prop on the stbd side, the prop-walk and off center thrust will work together to spin the boat when you are manouvering (likewise for the port). If you do it the other way, the boat will handle better in straight lines with one engine shut down but nobody ever drives like that if they don't have to. Again, I haven't talked to a boat designer about this but I'm pretty sure that's the reason for putting the RH prop on the stbd side and the LH on the port.
