Water will only be a problem when it freezes (and expands) if it's confined. If it's laying in the bilge of a boat, it has plenty of place to go (as it gets bigger) and so shouldn't damage anything. If there was a closed compartment that water was trapped in (just like an engine block) then there would be cause for concern...
As long as you just drain the block and manifold after each use, I don't see any hassles...
Do you have a automatic float switch on the bilge pump?
