Idealy, the through hull will be at a height that is above the water line, but also allows the bilge hose to rise up hill before turning down to the pump. That rise in the hose keeps water from entering the boat even if waves splash against the sides.
Common practice amongst boat companies is to put the bilge thru-hull on the same side as the helm, so the Captain can easily see if water is being pumped or not.
I'm putting the bilge thru-hull about 3" above the splash well height. That leaves about 6 inches for a rise before turning down to the pump. If Im lucky, my hand will be able to reach into the back corner of the transom on the helm side to tighten the thru hull fitting. I can't see in there, its a blind reach, but would be worth it to have the discharge out the side rather then through the transom.
