I have a fuel/water seperator for my 40 Suzuki EFI, for winterizing,
should i run the motor dry of fuel?
or simply double the amout of stabilizer in the system as my repair place advises?

E does evil things to thin carb, fuel pump diaphragms when sitting inside for too long, better run tank fuel line and carb dry, rubber will last much longer.

More uninformed advice. His 4-stroke Suzy doesn't have a carb -- it is EFI. Ethanol will not cause any damage over the winter unless he does what you tell him. If it did everyone in the upper midwest would need a new motor every year including those in collector cars. Treat the fuel regardless what you burn. Run the engine long enough to get the treated fuel in the system and put it to bed. A fuel injection system with air in it WILL cause damage and it of course when the electric pump is seized and the engine doesn't start in the spring it would be blamed on ethanol.
