Once the carb is pristine clean, buy a motor stand or build one for yourself, motors should be kept resting full vertical. A stand will also serve well for running carb dry, flushing, preventive maintenance and general repair purposes...

Assume the tank's air valve was open when experienced that issue ? When was the last time the carb was fully serviced (cleaned) if it was a carb related issue once working and idling fine if the motor tends to starve and need to prime the bulb again and again, it's a fuel pump related issues...
Cylinder head, exhaust covers "Probably OK" doesn't say much, checking with a torque wrench will tell. The motor will run good, the issue is that on the long run could have slight water intrusion on those bolts gaskets and with time and use will end being seized, worse if boating in salted...
With an overheat depending how serious it was will need to retorque the cylinder head and exhaust covers gaskets back to specs. Check if possible with a torque wrench.

If suspect there's still impeler bits clogging any water passage, remove thermo, bolt lid back on and flush again while on muffs, barrel, flushing port and check if pees again. So that motor needs to be flushed through the flushing port with motor OFF, right ?
