I think you can buy the engine harness as a bulk wiring set, at least I have seen them online in the past.
You will still have to figure out the navigational wiring and anything else not engine related.
It would be best to determine the condition of the current plywood deck, keeping in mind that it is 26 years old.
If the deck is in bad shape it probably means what is below it is not so good either . . .
So, I'm thinking how does the inside flange of the transom assembly break like that
Maybe have a look at the outside of the transom assembly . . .
I assume you will be/are getting water into the boat.
It looks very different than my 1996 (gen 6) wire layout, although the firing order is the same as what you have. Did you verify the position of the rotor inside the distributor with the engine at #1 TDC on the compression stroke?
Formula (27 or 31 PC might be a good choice)
Regal
Cruisers Yachts
Chris Craft
Chaparral
engines are going to be either Mercruiser or Volvo-Penta. Mercruiser is probably the better choice.

The floor is soft, but everything else below is solid
So, start digging and post some pictures when you can.
I have seen those videos, where someone with an inboard ski boat while going at a good clip jams it into reverse. The bow buries itself and the boat is fairly well flooded.
I would recommend you stick to more typical use of your boat
