Bunkers rough on paint? You betcha! Rollers rough on glass/ keel wood? you betcha twice!!
Some outdoor carpet on the bunkers reduces the wear on the paint, yet there will be some wear. There will also be some wear on gelcoated hulls. Accept this: paint/re-gelcoat and motor on, accept the roller wear, or get out of the business of trailering.
Wet storage also has it's drawbacks. Run the numbers and decide what you can/will afford for your pleasure.
I personally have run tire strips as my bunker material with a heavy boat when the rub was below the waterline (black marks on the antifouling paint) and outdoor carpet (Astro-turf) on the above waterline paint with little adverse concequences. Yes, there was wear that had to be retouched every year, but 50 or so square inches is of little note.
