Do I need to charge my two 6v bank as 1 12v?

Just installed the ProMariner 20 Plus (20amp x 3 outputs)
I have a 12v marine cranking and two 6v deep cycles (golf cart batteries) wired in series.
My question is:
Does it mater to the charger how many volts the battery is?
i.e. Do I have to attach the shore power charger to the dual 6v as a single 12v battery? Or can I assign each of three charger outputs to individual batteries? (although 1 battery is 12v and 2 batteries are 6v)
