My opinion regarding your friend's culpability is that if he was negligent in not following your instructions on how to operate the boat then he bears most if not all the responsibility. And he should step up and offer to pay a good portion of the expense of repair. However you should keep in mind that it could have been sheer chance that the engine failed when it did. That's hard to judge without a lot more information.
You made a judgement call on whether or not he was capable of operating your boat safely. Same goes with lending someone your tools or your car. I would hope that a true friendship would go deeper than a boat motor.
