Took it out after the repairs-still some problems!

Well, after installing the new shift cable and adjusting it-the boat seems to want to jump in and out of gear in forward? It does make a "clunk" when it goes into either gear, is that normal?

And also, the boat will idle and cruise through the marina at 5mph no problem but when I throttle up, it bogs down and stalls! Then it takes several tries to get it restarted? Any ideas on what's going on there?

Sounds like you have 2 different problems going on.
Shift cable adjust

This is for the shift cables that mount behind your engine and mounts to the shift plate on transom.

1 Remove the dash "remote " cable from the shift plate. Then the lower drive cable.

2 Adjust the stud in the slot on the shift plate to the bottom of the slot.

3 PUSH the drive cable "lower cable "inwards while someone turns and locks the prop it will lock only one direction MAKE sure it FULLY LOCKS . Because you are actually shifting the lower unit manually by hand with the cable.

4 When prop is locked it is in forward gear because you manually shift the cable pushing it in. Measure the drive cable "lower cable" you want 6 inches between the hole at the end and the brass barrel CENTER to CENTER. Adjust the barrel to get exactly 6 inches.
DON"T MOVE IT and I hope that prop is fully locked in forward "the reverse direction" . If it is not start all over from 1 .

5 Place the drive "lower"cable onto the shift plate assembly being careful not to move your 6" center to center distance. Now you have the drive in forward and the shift plate too.

6 adjust the barrel on the dash "remote" cable to match the plate studs so the cable will go right on without moving the shift plate or the drive cable "lower.

7 Install nuts and cotter pins.

8 Now do a static shift test. Place the control in forward gear while someone turns the prop. It should lock in one direction.
Now go to neutral.
The prop should turn in both directions with no noise " clicking " when turning the prop in either direction.
Shift into reverse while someone turns the prop it should lock in the opposite direction.
If the reverse is weak and not fully engaged adjust the stud in the shift plate up a little, "DO NOT REMOVE THE CABLES ".

Done !

Water test if you need to adjust on the water, ONLY adjust the dash "remote" cable barrel nut.

Yeah, I've got the manual and did it to that. I'll check it again

The bogging could be a clogged fuel filter. I'd probably start there, since its common and easy as pie to change.
