The issue with the control cables has to do with the control box, not the motor. The older boxes/cable sets used friction screws on the cable ends, not the "swedge fit" cable ends that you have. What you can't do is to use the set screw type cables with a control box that uses the swedge fit type. Similarly, you can't use the swedge fit cables with an older control box that was built for the set screw cables.
Also, the original Johnson Shipmaster and Evinrude Simplex control boxes were smaller than the later version bearing these same names, and had rounded shoulders. They used the set screw type cables. The later models of the Shipmaster and Simplex control boxes originally used the set screw type, and then were redesigned for the swedge fit type. It is with these boxes that you have to know which you own.
Go ahead and hook your control box and cables up. Adjust the "spin wheel" on the motor end of them for proper range of travel on both the shift and throttle. After doing so, you should be "good to go!"
