Cracks can be either cosmetic & not structural or as you suggested 'caused by hull flexing' which then might indicate rotted underlying structure. Hard to say w/out pix.

It is now starting to warm up in most of the US & parts of Canada, so the dry dock starts to get less frequent visits as guys start working on getting their own rigs ready for the fishing/boating season. Many have already started using their boats.

No idea what color wood was used on your boat, so dry reddish wood isn't meaningful beyond dry. Poly resin typically has a red or green tint to it, so that may be the cause of your reddish wood too.

Having little other then this to go on:

Unless you core sampled the transom by drilling some holes in multiple areas on the transom, and got NO indication of damp wood, a positive motor 'bounce' test is not proof of a sound transom.

Your friend that builds boats didn't think you should core drill the transom?

whats the easiest way to seal the wood back up from chipping this spot off?
would 3M 5200 be sufficient?

I'm sorry I didnt really describe, the transom has the light cracks in gel coat/bilge coating
I chipped away from the crack to look at wood and whatnot.
also there was a delaminated spot on the floor piece in the bilge that I peeled some glass off to let it air out to seal it.
could I just skim some 5200 over these areas to seal it, or do I have to glass it all again?

This is one of the reason it's generally most helpful to have pix included w/ questions. That way we can see what you're seeing. Tough enough remote via the internet, but blind makes it extra tough..................

Chipped away at the glass to look at the wood?
Didn't you core drill to inspect the transom? What did you use to seal the holes where you core drilled?

Removed delaminated fiberglass to let it air out? To seal it?

Didn't you core drill to inspect the transom? yes, shavings were good, not rotten
What did you use to seal the holes where you core drilled? 3M 5200

Removed delaminated fiberglass to let it air out? To seal it? Yes, there was a area on bilge floor delaminated from a chip in the glass coating

Also, the cracks in the bilge coating near the engine bolts sounded kind of delaminated when tapping with screwdriver handle, so I chipped a small area of the glass too see how wet/rotten it may have gotten.
it doesnt look rotten at all, or "feel" wet or mushy...
so I let it all dry for weeks and im wondering how I should seal it back up

I dont have pics of the bigger area on the bilge floor. its about 4"x8" diagonal spot

I think the wood looks OK . . . maybe a good time to check the moisture content, as its slightly dark color could indicate wetness.

You can seal it up with pretty much anything, but ideally just get a little patch of fiberglass cloth and use epoxy or poly resin.
