Hi luv2camp, sounds like you have almost the exact same issue as me. The first time I brought it to the dealer they did the drain plug flange repair and insisted it was all fixed, as did bayliner...then of course as more rainwater poured in through the gunwale seal strip, they took that off and fixed it too, for whatever it's worth, it still leaks a small bit. I have a cover now that goes down over the entire boat.
It is definitely wood in the transom, not sure about the other areas. I'm also afraid to drill more holes in the transom to drain the water since Bayliner will possibly say it was my fault. I bought an inductive moisture meter, and it reads 100% soaked all the way across the transom, dry most everywhere else. I asked bayliner to take the boat back and properly fix it, they said no. I filled out the survey Bayliner sent me, that was a few weeks ago, I never heard back. They previously insisted the structural integrity of the hull is in no way compromised by the water filled voids in the transom. I think it's a poorly manufactured product. I'm the second owner of the boat, the first owner only had it for 6 months and ran into family issues had to sell, although the warranty is transferred to me, I can't bring it back, or I would. This being 2 cases of the same problem, I'd be willing to bet there are a lot more. I would encourage anyone with a 2012 bayliner to get an inductive moisture meter, and check their transom for water. I got the one from ebay "Digital Non-Destructive Inductive Moisture Meter 4 modes 0~40?C LED", it's like $30 delivered from china. Marine surveyors will have a similar instrument.
