I used 1 of these to trim down to very close to the hull:
Got mine on sale @Harbor Freight (HF) for less then $15, it's not a Milwaukee, it's an XYZ branded HF multi-tool. And get a few different blades for cutting different areas, HF has several to choose from. HF also sells an attachment for an angle grinder that works similar to the depth adjustment on your circular saw. WoodOnGlass posted it somewhere, but I don't have a pix sample.
Many 'free' hand it w/ the angle grinder & metal cutting disks, but as you've already found, it is fairly easy to run a power cutting tool through the hull by accident. Almost all of us have, or do, no worries.... If you can trim it down fairly close, it is easier to use the grinder to take it down the last 3/8" or so, leaving just an 1/8" or less, then use a 24grit flap wheel on the angle grinder to take it the rest of the way off. You'll use something similar to the flap wheel to rough & scuff the hull for deck tabbing to the hull as well...
When you're working on putting it back together and are doing the transom & stringers, you'll have all the materials on hand & can repair the hull at that time.
That covers Q's 1 & 2, for 3's answer, you'll need someone w/ a similar boat or more knowledge then me to answer about getting the deck out from under bow structure. I suspect it will involve removing the cap....
EDIT: I didn't have to replace my stringers, so I took the deck line off entirely all the way around the inside of my hull, others often do as rick suggests leaving a lip for reference. Either way can be correct, just be sure the lip still has structural integrity if you're leaving it, you will be attaching to and over it.......
