    Yes, you have to check the alignment of the coupler with the gimble bearing and adjust the engine height if not in line. In addition to that, you need to keep the driveshaft level with the gimble and hub when sliding the drive back in.

    Remove the drive and you will probably need to replace the gimble and U joints as water has probably gotten in and ruined those. With regards to the "underheating", it is probably a result of a bad thermostat or clogged bypass ports in the thermostat housing. I would remove it completely...

    Double check the distributor setting and make sure the proper gear teeth are aligned, it can be tricky. Also, check things like the crank position sensor, make sure its working properly.

    I agree with the above statement on checking the linkage. It would probably help us better if we knew what type of drive you have, so you might give us that. It could be a bad clutch, bad gears or a bad engine coupler.
