1990 Mercruiser 350 Magnum Alpha One tune for altitude?

sounds as if your referring to the idle air mixture screws which could help improve your idle but that's all you can do with that going up in altitude you'd have to install smaller jets (requiring disassembling the carburetor). you may notice the engine running a little rich as there is less...

    VP 5.7 Gi Throttle Surging

could be a lot of things, noticed you did not mention replacing any ignition parts - plugs, wires, cap/rotor, check/set timing, fuel filters, etc... best option for checking fuel injection system is to use a proper diagnostic tool/program. guessing and changing parts at random gets expensive

Cone clutch replacement, slight wear on gears, mech is going to flip?

i don't see any reason why that wouldn't work. personally i don't understand your mechanic's logic and i would leave the gearset as is if you are truly skeptical you could leave the gearset as is, buy opposite rotation props and change the throw of the remote so REV becomes FWD and vice versa

Cross reference mercruiser V belt part# to auto parts store?

you don't have to, pretty easy to measure a belt. just use a tape measure, mark the belt in one spot and measure "around" it. hold the tape against the belt as you go around the belt to the mark note the measurement and ask for a v-belt close to the measurement. if no exact belt comes up buy...
