    Sand off all that grey stuff. Fill the holes, dents etc with marine polyester resin putty. Sand smooth. Sealing with Polyester resin and fiberglass cloth would be best, but considering the age of the transom, several coats of spar urethane would probably work.

    Not sure of the advantage of deleting a ski well, as you could make it a live well or fish well for fishing. You should also be able to detect the spot where it was. Maybe your boat was a slightly different model than the one with the ski well.

    I would think Pettit would have a replacement for it. I believe it was 60% copper plus slime resistant stuff. It could be that it was too toxic. In any case, the West Marine generic for SR40 was PCA Gold. That works pretty good.
